I have McAfee and I just did a scan earlier and it came back that there were 18 trojan/viruses, I deleted them all. But since then I have still been getting little pop-ups saying that it has removed a trojan or what ever. So I just did one again, but it didn't detect anything, but the pop-ups still keep coming up saying it has removed a trojan. What is up with this thing

Use Malwarebytes if you are serious about getting rid of viruses and trojans. I've never used McAfee, but I'll tell you one thing, you're not the first person on here to complain about it. I would seriously look into getting another anti-virus.

Get live update from McAfee and rescan.
If this does not work then get Ad-ware from Lavasoft, it is free and does better job than Mcafee on removing viruses/trojans.

If by "it" you mean McAfee, the pop-ups said it had already removed the bad guy, so why should you expect to find it when you look for it?
More important is why the Trojan seems to be coming back again and again. Are you hitting a particular web site? Could it be coming from something else?
In short, I would worry about the cause. McAfee seems to — for now at least — have the infestation situation under control.

I would install Avast Free, let it do a bootscan on reboot and if it removes the problems, you should consider uninstalling McAfee and using Avast which is much better, oh, and did I say FREE??? YES

i think you should just reinstall mcAfee.
