By viruses, I mean spyware and trojans that cause them. I want to know if McAfee not only protects in the future, but removes what it can as well. Also, I have pop-up blocker turned on in McAfee and my internet explorer 6 browser, but I tons of pop-ups anyway. Is this caused by spyware and trojans as well?

I had Problems like this before with McAfee not detecting anything and the computer was infected,,
i had to use SuperAntiSpyware and MalwareBytes AntiMalware
- http://www.malwarebytes.org/mbam.php
- Update And Scan
*you may turn off system restore so that no infections can hide in system restore files

the tons of pop ups are most likely spyware on your computer, i personally do not like mcafee because it is a very poor choice in virus removal. I recommend using adaware in combination with a firewall such as comodo firewall.

Yes, but i don't think it removes very well, so try out Avast! 4.8 Home Edition for free and use spybot from spybot.com to clean out anything avast misses.
WARNING:
Any users who recommend AVG or Norton/Symantec are doomed for there pc to die because of the bad detection rates, Please use Avast OR avira Anti-vir OR Kaspersky, anything else is probably bad

Depends on the version of McAfee, Security Center versions usually protect against adware, malware, viruses, but not spyware. You have to tell it how extensive you want it to be, by setting the security level. Also you have to go to the pop-up blocker and set to not allow them, or alert you so you can chose.
