I made a whole video on windows movie maker on my brothers computer which has vista. I was surprised to find that the Windows movie maker on vista supported .mov files. But after I was finished I saved the video as a project and was going to publish it to the computer and upload it to youtube the next day. But when I came back to publish it. The videos would be there but when I played the clips they would be black and have no sound. I still have all the videos files on my computer so I know it is not the case that I deleted the clips. So what could be the problem?

there is a codec problem i think.
download quick time from apple website.
since quick time is a mov player and comes with required mov codecs, i think your problem will be solved by installing the latest version of quicktime.

The new Windows Movie Maker DOES NOT support .mov. .mov is the format for QuickTime, which is owned by Apple.
You're brother must have messed with the system registry or something else. I repeat, Movie Maker DOES NOT support .mov.
Publish your movies to .wmv and upload them to YouTube. Works every time for me.
