it should scan you whole PC irrespective of how many drives you have as long as it installed on the active drive

This program might not protect the Vista section as the XP does not access it, therefore the program does not scan it.

Vista is unprotected because McAfee only runs when XP is active.
When you boot into XP, McAfee is running and actively protecting all of your hard drive files, both those used for XP and Vista.
When you boot up Vista, if McAfee is not installed into that Operating System your computer is now at risk for viruses because there is not McAfee actively protecting it.
Running two operating systems on one computer will not damage the hardware. The only damage you could to would be in software, like booting into XP and deleting files needed for Vista to boot.

Yes it will, What u have do is, you have to scan all the drives in xp only, and make sure that ur anti virus should be updated so u cant get any new viruses in ur computer. but i would like to advise u that install a anti virus in vista also. so u can scan in vista also. if u insert a pen drive in vista os. if it is having a virus. it will be in vista as well as in other drives also. so it will be good to install a separate anti virus in vista also. As i know MCAfee will slow down ur computer.
so i suggest u to install quick heal anti virus from the below link.

as per ur safety.

To sum up what everybody said you can scan your hard-drives for viruses with your antivirus but it won't be actively running on both operating systems so you will not be protected on Vista. And running two operating systems won't affect your computer. Just install any antivirus on Vista and you should be ok here's a couple you can use for free
