When I have a program running for at least for five minutes, the program starts freezing. I try to delete my cookies and cache and tempoary internet files and prefetch with a program called Cleanup! I also defragment my computer and clean the registry so why is it going so slow! What is a free way I could make it faster.

If it has just recently gotten slow, you may have a virus or trojan program running.
Scan with the free veresion of SAS from http://www.superantispyware.com
You can also try Spybot Search and Destroy from http://www.safer-networking.org
Run a free online anti-virus scan from http://www.eset.com/onlinescan
If you are running Norton antivirus, it may have "blown up"… try uninstalling it, if the un-install blows up, go to norton.com and to "technical support" One of the top "problems" listed will be where to download a program to completely uninstall it.

Scan your computer for viruses and spyware.

Back up your computer. You might have a virus or a Trojan. You need to delete the files that you do not need so that you have more space on your computer. My old computer was slow because it did not have much space. You also need to run a virus scan and then defragment your computer. Check for some spyware also. If none of those work, you might have to reboot your system. Uninstall things that you don't need.
I don't suggest getting Norton. I used to have it and it did not work…. And it was expensive.

Start, run, msconfig, ok, startup tab, clear all the checkmarks, restart the system.
If the system is faster, one or more of the unchecked items caused the problem. It's okay to leave them all unchecked or recheck any you really miss.

There are a bunch of ways that you can speed up your computer. In fact you can get your computer back to it's "brand new" speed without buying any new hardware. Here are some tips:
