I recently made a purchase off of eBay using my PayPal account. I have a bank account which is the PRIMARY source of funding for whatever I buy. I also have a backup fund account which uses my credit card. After purchasing my item, I realized that my PRIMARY bank account did not have enough money in it to cover the cost of the item I purchased. My question is will my PRIMARY account get charged, thus resulting in an overdraft fee? or will it go automatically to my backup funds on the credit card? Thanks to whoever has an answer!

Assuming you don’t have any funds in your paypal account, paypal would go to the next funding source (your bank acct), since this doesn’t have enough funds either, it would then go to your cc without taking funds out of the bank acct.
If you had funds in your paypal acct (a paypal balance), paypal would take all of that first then try to get the rest from either the bank account or cc. You should have your cc as primary because you have buyer protection with a cc and not the bank account.
