Remove hkey registry files / folder?

I have a virus (trojan) that Spy Hunter 3 detected, but it can not remove it. It says that it's in my hkey_local_machine under several directories. When I try to delete the registry keys manually, it seems to delete, but repopulates the files or folder immediately. How do I permanently remove these files? Thanks!
