What should I do if I have quite a few spyware and viruses in my computer?

Recently I got hit by a large amount of spyware and viruses. My software wasnt able to stop all of it and I got infected. I eventually downloaded Spyware Terminator and most of the viruses/spyware have been removed. But a couple still remain and these only come up sometimes with a scan. When I run the scan in safe mode, it comes up clean.
But sometimes when I scan in regular mode, they come up…
What is a good way to clean out my computer completely once and for all?
Reinstalling my system or anything that would result in memory loss is what i want to avoid.
Any help is appreciated. Thanks.

      Unfortunately there is no single tool you can use to rid yourself of infection(s). You need to analyze the system and create an infection specific regimen to clean it up.

      Reformatting really is the best solution in this case. This is a great guide on how to do so: http://lifehacker.com/software/windows/geek-to-live-how-to-format-your-hard-drive-and-install-windows-xp-from-scratch-157578.php

      If you're still reluctant to reformat your only other choice is to keep trying spyware removal programs and hope one works.

      I would suggest deleting the infected files. By this I mean go to the infected files if your anti-virus didn't do it itself. Just go to them and delete! Also, What kind of anti-virus protection are you using? I might be able to help further and/or better.

      for

      anti virus i use AVG

      for spyware Spybot search & destroy

      for just cleaning up like your cookies history and such i use Ccleaner

      Use a good Av:

      Also download the following freeware:
      RogueRemoverFree:
      http://www.download.com/RogueRemover/300…
      Malwarebytes Anti-Malware:
      http://www.download.com/Malwarebytes-Ant…

      Once downloaded, install, update

      Then boot into Safe Mode, turn OFF System Restore and scan with each progream.

      RogueRemover: follow any prompts to remove any parasites.

      Malwarebytes anti-malware, select Perform quick scan, then click Scan.

      When the scan is complete, click OK, then Show Results to view the results.

      Be sure that everything is checked, and click Remove Selected.

      When completed, turn System restore ON and reboot normally
