When I try to scan my whole laptop on AVG, some of my programs did not work anymore like Yahoo! Messenger. AVG considered some of my file to be a virus file, why so?

It's a common glitch that happens on all anti-virus programs. All anti-virus programs have false positives. You can't prevent it. Other than scanning for known viruses, anti-virus programs also scan a file's behaviour. If a file behaves like a virus (collect user info, opens a backdoor, downloads things without user consent, changes system settings, etc), then the anti-virus program will detect it as a virus.
On the other hand, some viruses and worms etc infect files. This can turn innocent files into virus-infected files.
